To overcome the issue: Prior to installing go to Tools > Import and Export Settings
and export all possible settings.
After installation of Clone Detective and in the case that your settings are gone just re import your backed up settings.

As mentioned in other reviews, the installer does very bad things to your current VS installation. Worse yet, if you have any Express Editions you will have to re-register them.
